Can you only allow setup men to download to a certain file but not upload from that file?

I assume you mean that you want files that come FROM the cnc to go into a different folder so that they do not overwrite files on the computer.

Yes. In the DNC setup you see different tabs for sending and receiving. In each of those tabs you can setup a different folder.
